The 67-year old Belgian orthopedic surgeon - who was elected to succeed Juan Antonio Samaranch in 2001 - needed a simple majority of IOC members to secure another term.
Brazilian IOC member Joao Havelange had asked that the vote be done by acclamation but Rogge, the eighth IOC President, insisted on a secret ballot.
And the membership confirmed his election by 88 votes to one.
"You have given me a great honour," he said.
"We have accomplished a lot together.''
Italy's Mario Pescante and Ser Miang Ng, of Singapore were elected as vice-presidents after several rounds of voting.
Pescante, 61, was formerly head of the Italian Olympic Committee and was the special commissioner for the 2006 Winter Olympics in Turin while Ng is playing a major role in next year's inaugural Olympic Youth Games.
There have also been six new additions to the IOC members list, with St Lucia's Richard Peterkin, Crown Prince Frederik of Denmark, Nigeria's Habu Ahmed Gumel. Habib Abdul Nabi Macki of Oman. Burundi's Lydia Nsekera and Goran Petersson of Sweden all voted in.
